Neverwhere by Neil Gaiman is a personal favorite as is American Gods
Also Harry Connolly released a pacifist urban fantasy novel that I REALLY love. A Key, an Egg, an Unfortunate Remark

Poul Anderson also wrote some pretty good stand-alone fantasy, like Three Hearts and Three Lions and The Broken Sword.
Also, I remember reading Talion: Revenant way back in the day and thinking it was pretty cool. Not sure how it would hold up now, but there you go.
Fantasy
Alif the Unseen
Tigana
The Curse of Chalion
The Stand
The Eyes of the Dragon
Sci-Fi
Ready Player One
Snow Crash
The Martian
Timeline
Not really SFF, but it's one of my favorites: The Shadow of the Wind.
I have a shelf of the stuff I've read that is stand alone (or reads like a stand alone despite being in a series) that may have some other things of interest. It's not all SFF, but most of it is: Stand Alone

The Drawing of the Dark by Tim Powers
On Stranger Tides, also by Tim Powers

Best Served Cold by Joe Abercrombie is set in his First Law universe but it's a stand alone novel.
The Martian by Andy Weir
Tigana by Guy Gavriel Kay

Re: Tim Powers, I would also recommend Declare.
Other stand alone novels I've enjoyed are:
City of Bones
The Redemption of Althalus
Kraken
The Resurrectionist - Å·±¦ÓéÀÖ tells me that this is part of a series but I was not aware of that when I read the book. I think it can be treated as a stand alone novel.
Weaveworld
Jonathan Strange and Mr. Norrell
War for the Oaks
Who Fears Death

Heh. I thought there was a thread already, but didn't get around to looking for it yet.
Thanks Michele.

I can't believe I forgot Miserere!

The Rook by Daniel O'Malley, while technically is the first book in the series, ended in such a great way that it can be read as a stand-alone in my opinion.
Century Rain by Alastair Reynolds. I really enjoyed this one quite a bit. Probably one of my top favorite science fiction books right now, however, I haven't read that many scifi.

I did not have the option to put this into the general folder. This was the closest applicable folder I could find.
