This seems a contradiction, so I know I'm not getting it. Sorry.
My first roll: 3, 3, 1, 1, 5.
So I choose to read two #1 Series Books, two #3 series books, and one #5 series book.
My second roll: 3, 1, 6, 5, 3.
I can't use the #3, #1, or #5 in a series, because I used that option on my first roll.
Is this correct?
Or is it, that I can use the series # until I've reached 5? In other words, I can only read a total of five #1 series books. Once I've read my fifth #1 series book, I can no longer use the #1 if I roll it again after that.

No, it isn't.
Option 1 is exactly like if we were playing yathzee. So each rolling of the dice is for one category. So your first roll you either read two #1, two #3 and one #5 for chance, or only two #1 for aces, or only #3 for threes or one #5 for fives.
Or you can choose not use any and roll again (3 times Max)

Yes, the virtual dice roller only allows the roll all 5.
However, you can use your own physical dices if you prefer, then the yathzee rules apply, keep the ones you want and roll the others.

You could change the number of dice rolled in the virtual roller to roll less than the 5 and "keep" the ones you wanted. Just use the drop down on random.org where it says "roll # virtual dice".

For the Lower Section, if I'm trying to fill in the three of a kind, do I read books for all five of the dice that I roll, or just three to match my three dice?

Just to make sure I understand correctly: Since we can't roll a number higher than a 6, no book higher than #6 in a series will work for this challenge, right? So our large straight, for example, would either be #1-5 or #2-6?

Larger series numbers only on option #2.
I'm thinking on doing the challenge twice, one for each option - yes, I do love my series :o)

�Option 1: Rolling the Dice.
The object of Yahtzee is to obtain the highest score from throwing 5 dice. The game consists of 13 rounds. In each round, you roll the dice and then score � read the book of the correspondent die face - the roll in one of 13 categories. You must score once in each category. The score is determined by a different rule for each category. The game ends once all 13 categories have been scored.
To start with, roll all the 5 dices using the virtual dice (). Instructions under the spoiler tag (view spoiler)[ (hide spoiler)]
After rolling you can either score the current roll (see example below), or re-roll all the dice.
You may only roll the dice a total of 3 times. After rolling 3 times you must choose a category to score.

Small Straight: A small straight is a sequence of 4 consecutive faces.
Large Straight: A large straight is a sequence of 5 consecutive faces.
Yahtzee : Yahtzee is 5 of a kind.
Chance: You can roll anything and be able to put it in the Chance category.
